The Neversink River in upstate NY has some of the best fly fishing in NY.
Jersey is pretty much limited to surfcasting, but I've read that some good fishing can be done at Manasquan Inlet. For traditional fly fishing, try the South Branch of the Raritan River.

Ive definately fished off the Neversink and Delaware Rivers of Upstate NY with mixed results.
I would also check out the water gaps they got spread out up there which are stocked every few years i think (Mongaup comes to mind, there is another one in Rio, NY too)
